These two are both bolt-throwing weapons (ie. slower projectile speeds). The Akbolto used to be one of the best secondaries and the Ballistica used to be one of the worst. Now the Akbolto has been left behind by newer additions and updates and the Ballistica is a powerhouse of a secondary. To be fair, the Akbolto is still pretty good... there are just better alternatives now. One major notable difference between the two (besides damage) is that the Ballistica does not benefit at all from crit-based builds; so in terms of expensive modding, the Ballistica turns out to be a far more economical choice as well.
